Right after the end of the first Danganronpa. Makoto and the other survivors of Hope's Peak defeated Junko and escaped into the outside world. However, before being rescued by the Future Foundation, Makoto is sucked away from his world before the events of Danganronpa 2 and Another Episode.

ULTIMATE LUCK/HOPE
Makoto was selected to attend the prestigious Hope's Peak Academy due to one singular talent he seemed to possess, abnormal levels of luck. Makoto was selected among many from Japan to attend the school via a lottery and whoever won it would be dubbed the Ultimate Lucky Student. While Makoto isn't nearly as lucky as some other people in the series, he does seem to inhibit a strange form of luck, as the first game shows. When being framed by Junko during the fifth Class Trial, Makoto was selected (falsely) to be executed. As luck would have it however, Alter Ego, an AI program created by one of Makoto's late friends, saved him and helped Kyoko find him the basement area of the school. [break][break] However during the final class trial, when confronting Junko, Makoto's true talent among the Hope's Peak alumni is revealed. As a counter to Junko being the Ultimate Despair, Makoto's true talent is the Ultimate Hope. Makoto is dubbed this by Kyoko due to his unnatural optimism and courage even in the face of certain and utter death. It doesn't matter what you do to this kid, Makoto WILL find a reason to keep hanging on. Even if you broke all of his bones, this kid will endure it mentally. Makoto even seems to have the talent to give others hope to hold onto, even in the bleakest of circumstances. Of course this always isn't effective, it depends on the circumstances, but Makoto's very optimism can shine through even the bleakest of despair.
Intellect Makoto may not look like it, but he ha shown to be quite shrewd during the class trials, able to see through a person's contradictions as if they were weak points, with a shout of; "No, that's wrong!" Makoto is even being able to draw new conclusions when it seems as if no true leads are left, such as during the second class trial when it appeared all possible routes of logic had closed off, even to Byakuya and Kyoko.

Killing Game [break][break] If you were to ask someone how their first day at school went, odds are they wouldn't say that they were kidnapped by a sociopath and forced to participate in a Battle Royale-esque with their fellow classmates. However this was exactly the scenario Makoto Naegi had ended up in, much to his utter shock and disgust. Makoto never really asked to be anything special. He had grown up under utterly normal circumstances, not really having anything he excelled nor failed at, but everything changed when he found a letter from Hope's Peak Academy, as a formal invitation to attend. Hope's Peak was a practically famous institution located in Japan, easily with some of the best facilities and teaching you can ask for a high school student. Graduation from Hope's Peak meant that you could get practically anywhere in life! [break][break] However, there was a catch. To attend, you obviously need to have decent grades and already be attending high school, and finally you must have something in which you excel at above anything else. Whether it be strategy, music or even sports, you would be dubbed an "Ultimate." Makoto never once thought that he would be considered eligible, despite his fascination with the academy, but the staff had explained that Makoto was chosen out of practically everyone else in the country to attend the school via a lottery. As a result, Makoto was dubbed as the "Ultimate Lucky Student." [break][break] Chances like these only came around once in a lifetime, so Makoto packed his things and left home towards his future, towards destiny. Upon arrival, Makoto passes out and wakes up in a classroom in the school itself. Making it to the entrance hall with various other Ultimate students, the group quickly discover what is actually going on at Hope's Peak. The school itself had been taken over by an sadistic robot bear named "Monokuma", proclaiming that no one could leave the school under his supervision. The only way they could leave the school was to kill one of their fellow classmates and get away with the crime. [break][break] Exactly how does one begin to process information like this? Makoto was practically speechless, and if he could be honest? A little frightened. How could anyone not be frightened at the prospect that someone could get desperate enough to stab you in the back? The situation seemed unbearable to most. The next morning at breakfast, the group had seemingly united to try and find a way out of the academy on their own. However this would not last, and one of Makoto's friends from middle school, Sayaka Maizono, would be found dead, kick starting the Killing Game. [break][break] From here, the weeks began to take a pattern. After a victim, or victims were found, it would be up to Makoto and the other students to try and investigate the crime scene and school grounds for clues for the trial, in an attempt to find the killer. Should they find the killer, only the killer would be executed. However if the students guessed wrong, everyone besides the killer would be executed, allowing the culprit to get away scott-free. It pained Makoto dearly to implicate someone in a murder, but his natural instinct of self-preservation and unnatural optimism was what kept him going. With every class trial, Makoto, with the assistance of his friend and partner, Kyoko Kirigiri, managed to solve and every case presented, saving themselves from a grisly fate. [break][break] However it would eventually come to a head with the fifth class trial, with Makoto and Kyoko being accused as not only the murderer, but also the mastermind behind the entire plot. All of the evidence had seemed to point toward Kyoko...but...no...no that couldn't be the case. Even if he was wrong, Makoto knew deep down in his heart that she would never do anything like this. As a result, he opted to trust her. However this lead to the trial being cut short and Makoto being voted as the killer. At the last second however, an AI created by one of the victims in the Killing Game managed to save Makoto's life and helped him to reunite with the group, this time all of them were determined to bring the game to a close. [break][break] Correctly deducing that Junko Enoshima was the Mastermind, Makoto and co. discover something truly shocking. Makoto and his friends had all already spent at least two years together at Hope's Peak Academy, before Junko enacted her plan laced in insanity. On top of this, in the two years between Makoto arriving and the Killing Game, Junko had literally brought the world to an end, with governments and society practically crumbling into dust. [break][break] It had seemed like a Catch-22. Execute Junko, and set out in a world that had gone utterly mad or allow Makoto to be executed stay within the school for the rest of their natural life. This couldn't be real...right...? ...No. It didn't matter whether it was real or not, could they really just afford to give into despair just like that? Of course not! What would the deaths of their friends have meant then?! Makoto refused to give up, persuading each of his friends to vote to leave the academy, finally defeating Junko and ending the game. [break][break] Finally...it was over. Makoto, Kyoko and everyone could finally leave the trauma and pain behind and look toward the future. It wouldn't be easy of course, but Makoto believed in the hope of tomorrow, he believed that they could carve out their own futures together, no matter what came their way. However shortly after exiting the academy, Makoto found himself seperated from his friends yet again, this time trapped on an island, given an apartment key and told to live the rest of his life in isolation with several other strange people, from different worlds apparently. [break][break] While obviously not being forced to kill anyone, Makoto had barely had time to come to term that he had earned his freedom from Junko, and now he was expected to just live in an apartment? No, he would not, could not take this lying down. And so begins the next chapter of Makoto's life, now attempting to quietly gain info on the strange new world he had found himself trapped in, and of course trying to find his way home. But will this search for truth help Makoto find his way home, or into an early grave?
